Both systems are used on sports surfaces, but they answer different needs. Acrylic is a thin-coat system: it goes over a hard base and preserves the bounce of the ball. Rubber is a surface with real thickness that absorbs impact.
The choice comes down to what you are protecting on the surface: the ball or the person.

Will a ball be played on the surface? If bounce matters, you need an acrylic system; rubber flooring cuts the bounce noticeably.
Is there a risk of falls? In children's play areas and free-weight zones, shock absorption comes first, so rubber is the choice.
Is the area outdoors or indoors? Outdoors, drainage and UV resistance come first; indoors it is noise and cleaning.
